It's been discussed on the forum ( http://www.stonetrip.com/developer/forum/viewtopic.php?f=29&t=25008 ), that the currently shipped PVRTexTool.exe creates ugly (compressed) textures. In that thread, a different PVRTexToolis linked, which creates nicer, but not 100% nice textures 
If you now download the latest version from the official homepage ( http://www.imgtec.com/powervr/insider/powervr-pvrtextool.asp ) you get perfect looking compressed textures (especially compressed with alpha).
The downside is, it won't work on iOS (says something like "invalid pvr") ... but I think the difference is worth the effort of replacing the exe for each platform.
